The key is to do only one cap at a time, ie, remove a cap, and install the replacement immediately afterward. So you don't lose track of where it connects to.
Wax paper caps must be replaced, all are bad. Their life is something like 25 years, and the last time anyone manufactured them was about 45 years ago... Moisture gradually gets into the cap, and the moisture with the acid in the paper corrodes the metal foil and causes leakage paths.

http://www.antiqueradio.org/recap.htm though I would not try to remove all of the old cap's wire lead from terminal strips, tube socket lugs or such. Those are fairly fragile, and not designed to take much mechanical stress and strain. J hooks are fine if done neatly (so the joined wires form a reasonably straight path).
